Was the inverse coloring fixed in the latest patch(es)?
Can't remember exactly where the last discussion I had about this got to, but I managed to use autogen successfully about 2 versions ago (and it hasn't been changed since).
Power of two uncompressed bitmaps only, and it ought to work. I've used textures up to 1024x1024 as source and it all looks quite funky.
